There will be a post doctoral position working on molecular diagnostics and mitochondrial genome evolution opening up in Salinas, California in the near future. The project is to expand on the Phytophthora diagnostic marker system based on gene order differences that were recently developed. Basically mitochondrial gene order differences were identified in sequenced mt genomes for 19 Phytophthora spp. compared to 14 Pythium and multiple plant species to identify highly conserved regions for designing the markers. Two different loci were identified for further work and both have a single primer pair with multiplexed TaqMan probes for simultaneous detection at a genus and species specific level. Due to a higher level of interspecific sequence variation in one locus it has been the focus of the development of species specific probes while the second locus has been used primarily just for a second genus specific detection capability. There is a large sequence database for nearly all described Phytophthora spp. to support this project. The post doc's primary project would be to: 1) validate additional species specific TaqMan probes, especially for species of regulatory concern to APHIS - 14 probes have already been validated and a list of other possible species-specific probes has been generated. 2) modify the locus for use with isothermal amplification techniques in an effort to simplify the use of these diagnostic markers. We have ongoing projects looking at oomycete mitochondrial genome evolution and phylogenetics, development of diagnostic markers for Pythium using the same approach as outlined above for Phytophthora, as well as development of mitochondrial haplotype markers for Phytophthora that they could also participate in if they are interested.
